EvernoteEvernote is a productivity tool that allows you to take and organize your notes, save your ideas, capture things you hear and see, sync files across devices, locate content quickly using tags or keywords, and collaborate with others.
SkitchSkitch works hand-in-hand with Evernote to use shapes, arrows and text to annotate images, screenshots, maps and webpages. If you have an account, your Skitch will sync to Evernote. (The Evernote and Skitch Tech Tips are combined.)
PenultimatePenultimate a convenient note-taking tool with multiple paper types (including graph paper) as well as wrist protection settings that will allow you and your students to write naturally with a stylus. Like Skitch, Penultimate notes and notebooks sync with your existing Evernote account.
PoppletUse Popplet's super simple interface to capture your ideas and sort them visually into concept maps, timelines, etc. Popplets can include images and links to the Internet and can be exported as PDF documents or as images to the iPad's camera roll or through e-mail.

Ask3 is an app from the TechSmith Corporation that allows teachers and students to create videos that are shared to a class bulletin board. Students and teachers collaborate and share their knowledge by adding text and video comments that are shared among the all members of the class.

MarkupMarkup, though not free, may be well worth its $1.99 price. Use Markup to have students submit assignments to you through an e-mail address generated by the app. Once you receive the assignment, you can view the file, provide written feedback to students, and send it back to students quickly and easily.
